E3-727: update for specification

This does an initial pass-through to update the quickstart and design sections to match the latest environment and set of tools. Other minor updates have been done, including adding warnings to the not-yet-updated sections.

Note: This should not be merged in until the specification branch on e3/e3 is merged in.
