E3-847: Apply all patches

This follows some discussion where we decided that since the submodule version is contained in the configuration files (which are maintained by git), it follows that patches should be simply tracked this way as well. This will allow a simplification of a lot of workflows and management of patch files that have had to be done, including occasionally missing updating the patch file directories.
